In Apple Family Reunion, I feel like it is awkward because of how Applejack acts throughout the whole thing. She tries to micromanage everything way too much, and I know she wanted it to be the best reunion ever and she was under some pressure but I think her character has been shown to be able to keep a level head better than she did. In Games Ponies Play, I think so because of how they continuously dance around any possibility that the mane six would figure out that they have the wrong pony. They could have asked to make sure it was her when they met her, but instead they assumed it was her and she didn't think it was unordinary for this to happen. I feel like it was forced to make sure no one found out about something they weren't supposed to know.
I think that the general dislike of season three is mainly because it wasn't as good as the first two seasons. Many of the episodes felt rushed (MMC, KCaFO) and awkward (SAYS, AFR, GPP). It did have its gems in Sleepless in Ponyville (my favorite episode of the series) and Wonderbolt Academy, but the rest of the episodes ranged from alright to bad.

Not really. In MTG, they have similar rules with something called ciphering, where you exile a sorcery and copy it under a creature. I think it just makes the game more interesting.
