Four Swords was said to be the earliest in the timeline when it was released, then Minish Cap was a prequel to that. Nothing has been said to refute it, so Minish Cap is (possibly) the most likely for the start of the timeline, so far anyway. As for Four Swords Adventures goes, that's a sequel to Four Swords, NOT a remake/reimagining. FSA also has elements that put it before ALTTP (how before is up to debate). Particularly of note is the Trident of Power that Ganon wields - it shows up in ALTTP, LOZ, both Oracles, and Link's Awakening (sort of).

Case in point: Minish Cap is most likely still the earliest so far, but Four Swords Adventures can take place anywhere before Ganon starts using the Trident. In the case of hazy continuity, I just fall back on creator intent.
