It's highly unlikely that it was related to the lack of Rarity episodes at all. I'm sure the comic staff write the comics far ahead of their release (just like the show staff) and it just so happened that Nightmarity was released around the time S3 ended. Just a coincidence. The comic writers don't write the comics to coincide with the show's events. The show staff aren't allowed to read the comics, and they're not meant to be canonical anyway. They're completely separate, making it even more unlikely that the plot of one of the comics had anything to do with the number of episodes a character had in the show.
